This question probably applies to all Service Instance configuration.

In the connection string, is there any flexibility for it to call another .NET assembly's method and pass some values?     We have a separate mechanism to centralize connection info.

Which table is the connection string stored in so external tool can update it?

I am not 100% sure this would work, but i do know that there is no way to do this with the out of the box UI.  You may be able to use the Service instance API for registering new instances and do some custom registering.  I don't have a code sample for that.  

Has anyone out there written some?

SourceCode can work with this company so their product can discover/automate the update of Service Instance connection strings.

I installed the ODP.Net and did a repair on my server installation then i got the service instance details up. Then i reviewd the video http://www.k2.com/en/displaycontent.aspx?id=4488

That should get you on your way
